Where have the Black Council and the Grey Council gone?

Seriously?  Why no mention of either in this book?

I don't think the "Black Council" has been mentioned in a very long time, mainly I think because it was a name Harry made up at first for having to do with stuff that seemed wrong or off, but he couldn't put a name to what or who.  I don't think the Grey Council has been named either since Changes when they actually showed up.

I think there's a lot of cross over between the Black Council and Nemesis. If what Harry called the Black Council is Nemesis or it's agents, we're probably not going to see much about the Black Council anymore.

On the other hand, Greycloak referred to an organization called the Circle.

I mean these are a pair of super-secret Illuminati-type conspiracy groups engaged in a shadow war. If they were appearing all the time, they wouldn't be very good at their jobs.

Someone did ask Jim where they were in PT/BG. His response was basically far away because they aren't the sort to stand up to a Titan wreaking havoc on a city.

 Which is kind of a weird answer when you think of it, because at least one, if not more of who we think as members were there fighting.

BC:  Possibly because things are too unsettled, and everyone is on alert; even the mortals are becoming supernatural-savvy!!!  This isn't the best environment to try for passing unnoticed...
Possibly because they don't have any active targets/opportunities.
Possibly they are there, but Harry's too distracted and off-his-game; and since the POV character doesn't notice them, we don't either... but Kravos having gotten some up-powered spellwork to operate in Dresden's area (if that was a BC op) might get us speculating about how Kravos' Book of Shadows ended up with Bock...??!?

GC:  Because they mostly are a counter-BC op.  No sign of BC = not seeing GC.

This makes me wonder, again, if Harry was right on point.  That the “Grey Council” is really the “Black Council” coming to the fore.  That Eb is part of that and was looking for a way to bring Harry in.  Because the White is fundamentally and irreparably broken?

Maggie Sr. was raised and trained by Eb.  She had “Black Council” tendancies per Luccio.  What if she learned those tendencies from her father/master.  What if the “Black Council” isn’t “Black/Evil” at all?  We know Eb is willing to do the “wrong thing” if he believes the reasons behind it are just.  What if everything our unreliable narrator has told us… is wrong?

It is possible.

I myself lean more towards a blend confusion. There's a 'grey council' that Eb is part of, that thinks the White Council is running out of steam and is possibly corrupted.
There's also Cowl and other Nemesis-hangers-on stirring up trouble, but that's like 1 or 2 wizards with Outsider support.

Harry connected the Outsider trouble with Grey Council plotting, but they're only concurrent, not the same thing.
