Is there something you can do with transforming potential energy into kinetic energy to help solve the "stopping" problem?  Sort of like the regenerative braking of a hybrid car?

As in the lack of stopping in space?
It takes fuel.  The ship spins around and uses its primary engines for braking.

Right.  As I understand the problem, there is enough fuel to accelerate to speed, but not enough to slow down.  I am just wondering if one of your characters might have a sudden insight into being a lot more efficient with the fuel before getting up to speed.  Or combine that idea with the others here.  It doesn't necessarily have to be one idea that fixes the problem.  Kind of like that scene in Apollo 13 where they route power through a sequence to be more efficient.

Hell, the last time I took physics was in high school twenty years ago.

Eh, I figured it was easier to fix the acceleration problem.  And I'm avoiding as much- I'm rerouting the power from the ventigimatons Captain style drama- as I can.  It barely works on TV.  In books it looks silly. I'm trying for a realistic portrayal of Space Travel at maximum technological possibility.
